Photoshop...
In Photoshop > drop down bar > group all layers > put into folder to keep these neat
When you are going to do z spacing, make sure that you save each layer on its own document and then delete the white background layer so that it is left with the grey and white squares behind the image cause if you don't then you will be left with a block of white when you import it into after effects!
After Effects...
Make sure that you colour code all layers to give the general view on where to look alot easier when you want things to work and how they can generally look, this makes it easier if you start to build up more layers and you want things to keep more organized.
Shy, this is the marker with the guy who has his nose popped up over the wall, this is a very good way to do things so that if you want to hide some layers so they are still there but you cant see them on your bottom control section, this is the tool, just click the icon on the menu bar and then the one next to your layer you want to make shy.
When you have completed all the compositions, make a new document and import all of these into that one so this keeps the layers down and looks alot easier to work with, this makes your life a whole ton later when you have to faff around with them
REMEMBER TO EXPORT ALL FILES AS H.264 [this reduces the render size and keeps the documents alot smaller without image loss]
